Its a sign of good writing that the ‘bad guys’ have moments like this. It means that they are fully fleshed characters instead of caricatures. They are human, have faults and virtues just like the rest. My compliments go out for moments like this.

As I interpret it, I think His Grace feels that his son is the future of power for House Iwatani, and/or himself (after his death); to get rid of his son would be to lose all of that future power, all of that future potential for power.
